Do the Beanpot results count in Hockey East standings?

The reasons they don't count are:  (1)  the 3 schools that are in Hockey East would have 2 more games than other schools and (2) Harvard is in the ECAC.  They're referred to as exhibition games, but I would assume they would count toward the PWR.  The bragging rights aren't bad either.  Another year of asking BU "Where's your Beanpot?" is always welcome.

of course they count in the PWR

Exactly. In fact it looks like Maine and UNH will be playing regular season, nonconference games against each other in the future.

in the not too distant past, UNH, Maine, Vermont and UMass played in a weekend tourney dubbed the Governors Cup which were non-conference games.
